Design and Implementation of a Debugging Tool for Concurrent Programs
Because concurrent programming as a field is still maturing, and access to massively parallel machines is restricted to large businesses and universities, there is a dearth of debuggers for concurrent programs. Those that do exist are usually difficult to obtain. This project helps alleviate these problems by creating a freely available debugger for concurrent programs written using the MPI (Message Passing Interface) protocol. A survey of the current field of debuggers was completed, out of which a design focused on user interface issues and replay capability developed. Testing shows the debugger to be an effective tool.

"The formation of patterns of functionally appropriate chemical synapses is one of the key aspects of nervous system development. I have investigated the cellular interactions that culminate in the formation of an inhibitory synapse between the R and P neurons of the leech. These neurons may be isolated and maintained in culture, where they reform synaptic connections under easily manipulable conditions. An early event in the formation of this synapse is the loss from sites of contact in the postsynaptic P cell of an excitatory response to the transmitter serotonin. The loss of this response was triggered specifically by contact with the presynaptic R neuron, and not by contact with other leech neurons, including other serotonergic neurons. Furthermore, contact with the R neurons of the reproductive ganglia, which do not innervate P cells, was also ineffective in causing the loss of response. This highly specific cellular interaction was prevented by treatment of the R cell surface with the proteolytic enzyme trypsin or with the lectin wheat germ agglutinin (WGA), suggesting involvement of an R cell surface glycoprotein. WGA blocked not only the loss of the excitatory response, but also prevented the formation of the R-P synapse. An antibody library against the R cell generated using a novel phage-display system produced antibodies which bound to subsets of leech neurons, including the R neurons, but none of these was specific for the R cells. I conclude that an early event in the formation of the R-P synapse is the recognition by the P cell of its correct synaptic partner through an R cell-specific surface molecule." --

Quantitation and Characterization of Single Labels on Surfaces and in Nanoparticles by Fluorescence Imaging
In fluorescence analysis, single molecule quantitation is the counting of individual labels or the characterizing of signal arising from a small group of labels. Using fluorescence imaging, quantitation and characterization was carried out for single molecules adsorbed at surfaces and covalently incorporated into nanoparticles by novel deposition and covalent labeling techniques, respectively. Quantitative deposition of dye molecules onto a substrate was achieved at very low surface concentrations, in the range of 5 x 10-8 to 1 x 10-6 monolayer, using controlled substrate withdrawal from solution. These small surface populations were determined with high (∃96%) efficiency using epi-illumination fluorescence microscopy and charge-coupled device (CCD) detection. The instrument's imaging resolution (3s) is 0.78 mum, over a uniform excitation area of 67 x 67 mum2; a large number (>7,500) of spatially resolved channels are available. When the surface density of molecules is high, and fluorescence-spot overlap occurs at the instrument's optical resolution, the number of observed spots can be corrected through a site-occupation model based on Poisson statistics. Spatially resolved fluorescence from single labels was characterized in terms of time-dependent and total intensity, molecule survival times, and on/off/on fluorescence behavior. Bulk fluorescence was best modeled by a first order decay, while the decay in the non-photobleached population was not. A model was developed to describe this observation in terms of On/off/on behavior and photobleaching, based on the numbers of fluorescing versus nonfluorescing molecules and the time of photodestruction. Investigations were carried out for labeling statistics of silica colloids, and the photophysical properties of covalent-bound fluorescent labels. Silica particles were synthesized with introduction of functionalized dye molecules at various levels, during growth. Fluorescence of stationary particles, at a glass/air interface, was imaged and fit to 3-dimensional Gaussian peaks, to be correlated with the level of dye incorporated in syntheses. Also, labeled particles were examined on a time-dependent basis, to acquire information on photobleaching kinetics in varied nanoenvironments and/or orientations relative to excitation. Through simultaneous, time-dependent imaging of single labels and single particles, the sensitivity of all measurements was calibrated on a per molecule basis.
